Certain weapons deals two or more kind of damage. For example a morningstar deals both blunt and piercing damage.

So if I attack a skeleton that has damage reduction against nonbludgoning damage will it deal full damage or is there some kind of 50/50 split?

If this works like standard D&D then just being able to deal damage is sufficient so you should deal full damage.

Yes, that is correct. The two different types of damage do not split, they are essentially just "tags" for telling you what the weapon is good for. So, if you deal 6 blunt/piercing damage to a skeleton with DR5/piercing, you will do the full 6 damage. The same (should) apply for dealing less than the DR, as long as you deal something other than the resisted damage type.
