Does the whole issue with Waukeen being missing get any coverage in the game? I mean, is there a quest to find her, or more info on when/where/why she went MIA?

She is imprisoned by some Demon, and we all know that Demons have tounge-twisting names so I can't recall it. She will get out two years after the ending of ToB IIRC.

How is that possible? A demon imprisoning a Goddess?
And is it me or is Amaunator, of whom I never heard of until I played BG2, dead?

She was imprisoned during the Times of Trouble when almost all the Deities were stripped of their powers and became their avatars. Waukeen tried to reach and climb the celestial staircase so she could reach the outerplanes again and regain her Godhood. She would try to bribe Helm (the only Deity allowed to keep his powers and who guarded the staircase) to allow her to pass. She reached only a quarter of the staircase, before being stopped by Helm, whom couldn't be bribed and she had to return to the realms. After this she thought of another plan, which would include to be smuggeled out of the realms. to do this she would have to give up being a goddess, which she did. She shed her mantle of divinity and gave it to Lliira for safekeeping. She was transported to the Astral plane where she would meet her contacts who would help her to return to her own plane. She was brought to the palace of the demon Graz'zt who instead of helping her, captured her to gain her knowledge of wealth. Now she is held on the 45th, 46th and 47th layers of the abyss and frequently interrogated by the demons there.

Amaunator was a greater power of law, the sun and timekeeping. But his power waned as there were less and less followers and eventually he was forgotten, which effectively kills a Deity. But there are still ways to bring a Deity back from the dead, just not in BG2
