Besides the MoLtM (& the bonuses a DD gets) are there any ways to permanently gain Con? Maybe a book somewhere?
I'm trying to get my DD up as high as I can so he gets regen. I'll equip the AoU+5 as another bonus but I'm looking for perm stuff before the axe?
I'm also not counting the evil selection for the fear test in Hell. You know the one that gives you +2 to con. :p

Nope. The ones you've listed (machine of lum, Deck of cards, hell trials) are the only options to permanently gain con in bg2. unlike bg, there are no stat manuals/tomes to be found in the game legitimately.

The tomes are still in the game files, they're just not available to find anywhere. your only way of getting them is to cheat them in either by using the console, or EEKeeper. (note that the manuals are not listed under books, but under miscellaneous items instead in EEKeeper.)

To make your life easier here are the item codes :

Manual of Bodily Health (+1 CON) = BOOK03
Manual of Gainful Exercise (+1 STR = BOOK04
Manual of Quickness of Action (+1 DEX) = BOOK05)
Tome of Clear Thought (+1 INT) = BOOK06
Tome of Leadership and Influence (+1 CHA) = BOOK07
    Tome of Understanding (+1 WIS) = BOOK08

Why would you cheat in the books if you already have EEKeeper? Just seems redundant.

I clearly said either, meaning he could use EEkeeper or console - not both.
Just giving him the information on both methods, so he can pick whichever one he prefers.
