Can you get the AoP without siding with the Shadow Thieves? That is, does Linvail drop it on death?
I'm asking because I was planning to side with Bodhi for Chapter 3, but the amulet is vital to my chaaracter.

Yeah, you can hack Linvail open to get it, that's perfectly valid. And entertaining. :D

Actually, from purely a perspective of what items you get, siding with Bodhi is the way to go. In addition to getting a +4 throwing axe that returns to your hand, you still get the RoP +2 and the Amulet of Power when you go through the thieves guild. And Aran also is equipped with Elven Chain Mail - perfect for Jan, Nalia, or the soon-to-be-retrieved Imoen.

I believe there is a few other items that you cannot obtain if you side with her although I don't remember what they are ... A flask that conjures a djinn perhaps?

No, there's no item that you cannot obtain while working with Bodhi, though I've heard some people wonder about the MoD. But surely if you're allied with the vampires you can just stroll in and take it anyway.
    That's in Trademeet.

Yeh I knew that but I've got a walkthrough somewhere and remember reading that you obtain a flask from working with Bodhi ...

    That's a ring that conjures a djinn.

That you do get from siding with Bodhi. IIRC Linvail doesn't have it, but it's in some cupboard in Linvail's hideout only if you side with Bodhi.

Yep, the Ring of Djinni Summoning is only available if you side with Bodhi.

It is quite possible to grap the MoD while you wander around the vampire lair even if you side against the Shadow Thieves.

You can get a suit of elven chain mail during the trademeet crypt quest if you dont want to side with Bodhi.

And I thought that the throwing axe was only a +3, not a +4. Isn't Klorgoth th +4?

A few of the sweet items you get when siding with Bodhi are:
    Rifthome Axe +3
    Ring of Djinni Summoning
    Elvin Chain Mail +1
    Two Handed Sword+2
And these items you get when siding with Either of them:
    Amulet of Power
    Ring of Lock Picks
    Mace of Disruption +1
    Katana +2
    Ashen Scales +2
    StaffMace +2
And the only item I have seen that you can not get when siding with Bodhi is the Gauntlets of Weapon Expertise. I usually side with Bodhi unless I am playing a lawfulgood PC or a Priest of Lathander.

But that ring disintergrates when the Djinn is slain. So it's not much good now, is it?

If you have installed Improved Anvil mod, you can ask Cromwell to make a Ring of Djinni Summoning for you regardless of whether you intend to side with Bodhi or not.

You can upgrade the ring one step further as well (and the upgraded version of the item will remain with you even if the djinni is killed in any given battle; you will be able to summon it again).
