I already found out that unfortunately I botched this quest. But the truth is I couldn't do it the way it should be done because of my charisma being too low when entering the Dead Nations for the first time.

Now, I got that quest still pending and was thinking whether I should complete it or not? I know that I'll have to slay most of the Dead Nations, however I don't know how it's gonna affect my alignment (which I'd like to be lawful good, now it's neutral good)? And in general, is it worth it to have this quest accomplished in such bloody way?

I don't think the quest is all that important. You can wipe out the undead and the rat without much of a hit to your alignment.

In general, don't lie, promise to do things and then do them to build lawfulness. Helping people will build up your good. Committing genocide (especially against rats and undead) doesn't seem to be on the good-evil radar scope. Go figure.

Your reply encouraged me to check it for myself and indeed my alignment hasn't changed. And I guess you were right - this quest wasn't too rewarding or interesting. But I'll try to remember do it right way next time I'll be playing this game.

    EDIT:
Will I need those non-common skulls from the Dead Nations at some point later on, after I already bailed out Morte with Soego skull?

No, you just need one of the special skulls to save Morte. You can throw away the rest.
